Corrected results:
Reduced driveline efficiency (from 1) back to 0.85 - top speed drops from 334.0333 to 309.9246km/h
Reduced drag coefficient rating (from 0.43) to 0.35 - top speed rises from 309.9246 to 334.0043km/h (not exact, but extremely similar to original result)
Reduced rear axle load coefficient (from 0.669) to 0.668 - 0-60mph matches once again (here's the funny part: Ford didn't technically claim a 0-60 time, but they approved of Road & Track's initial 3.8sec figure before Car & Driver went on with the very optimistic 3.3sec figure; Ford later republished Motor Trend's figure of 3.4sec on their own website.)

If the 3.364:1 differential ratio was replaced in the standard GT with a 3.9:1, then the 0-100km/h time will remain the same, but the 0-200km/h time will drop slightly to 10sec flat, but the 0-300km/h time will rise to 27.5sec. Top speed is now 204.2616 mph (328.7271 km/h).

The 11.2-second quarter-mile car tested by Motor Trend may have been modified. There is no way in hell a stock Ford GT is trapping 131 mph, when a Ferrari Enzo and a Porsche Carrera GT both are trapping only a few miles per hour more with 50-100 hp more and 200 lb less in the same test.

I BELIEVE, not that it's true, but probably the case, that it was a Hennessey HPE700 model.

That car has similar performance. 0-60 mph in 2.9 sec and 1/4-mile in 10.9 sec at 134 mph.

I have theory that the Ford GT used in the October 2004 Motor Trend test probably wasn't stock after all. But then again, I don't trust American magazines from decades back. Car and Driver also faked numbers for some of its muscle cars.
